In advancing the concept of the Cross-Border Innovation System 5.0, a scientifically grounded approach to optimizing the system's configuration has been proposed. This approach aims to maximize the competitiveness and efficiency of the system as a whole, as well as its individual elements and components, while accounting for the complex network structure and the influence of multifactorial conditions. To achieve this, two optimization problems have been formulated and solved, providing the basis for determining the optimal configuration of CIS 5.0. This ensures: the optimization of management efficiency, the assessment of the competitiveness of the system and its elements/components, and the promotion of sustainable socio-ecological development of the system. The optimization problems are posed in terms of graph theory as follows: Identify a graph configuration G that maximizes the overall competitiveness and efficiency of the system F(G), both simultaneously and individually, considering that edge costs and vertex weights may vary depending on the graph structure, and the number of vertices and edges may also change. Identify all graph configurations with given initial values for vertices and edges, where the competitiveness and efficiency of individual vertices 𝐹𝑖 are maximized both simultaneously and individually, taking into account that vertex weights and edge costs may change, as well as the number of vertices and edges. The study proposes algorithms for solving the set optimization problems in the context of TIS 5.0.
